چکیده

We present an algorithm to estimate the configurational entropy S of a polymer. The algorithm uses the statistics of coincidences among random samples of configurations and is related to the catch-tag-release method for estimation of population sizes, and to the classic “birthday paradox”. Bias in the entropy estimation is decreased by grouping configurations in nearly equiprobable partitions based on their energies, and estimating entropies separately within each partition. Whereas most entropy estimation algorithms require N ∼ 2 samples to achieve small bias, our approach typically needs only N ∼ √ 2S . Thus the algorithm can be applied to estimate protein free energies with increased accuracy and decreased computational cost.

Adaptive anisotropic kernels for nonparametric estimation of absolute configurational entropies in high-dimensional configuration spaces.

The quasiharmonic approximation is the most widely used estimate for the configurational entropy of macromolecules from configurational ensembles generated from atomistic simulations. This method, however, rests on two assumptions that severely limit its applicability, (i) that a principal component analysis yields sufficiently uncorrelated modes and (ii) that configurational densities can be w...

Modeling the Thermodynamic Properties of Solutions Containing Polymer and Electrolyte with New Local Composition Model

A new theory model based on the local composition concept (TNRF-modified NRTL (TNRF-mNRTL) model) was developed to express the short-range contribution of the excess Gibbs energy for the solutions containing polymer and electrolyte. An equation represented the activity coefficient of solvent was derived from the proposed excess Gibbs energy equation. The short-range contribution of interaction ...

Estimating Absolute Configurational Entropies of Macromolecules: The Minimally Coupled Subspace Approach

We develop a general minimally coupled subspace approach (MCSA) to compute absolute entropies of macromolecules, such as proteins, from computer generated canonical ensembles. Our approach overcomes limitations of current estimates such as the quasi-harmonic approximation which neglects non-linear and higher-order correlations as well as multi-minima characteristics of protein energy landscapes...

Bethe-Peierls approximation for linear monodisperse polymers re-examined.

Bethe-Peierls approximation, as it applies to the thermodynamics of polymer melts, is reviewed. We compare the computed configurational entropy of monodisperse linear polymer melt with Monte Carlo data available in the literature. An estimation of the configurational contribution to the total liquid's C(p) is presented. We also discuss the relation between the Kauzmann paradox and polymer semif...

A new theoretical model based on the local composition concept (TNRF-mNRTL model) was proposed to express the short-range contribution of the excess Gibbs energy for the solutions containing polymer and electrolyte. This contribution of interaction along with the long-range contribution of interaction (Pitzer-Debye-Hückel equation), configurational entropy of mixing (Flory-Huggins relation)...
